I recently painted and applied a coat of wipe on poly from Minwax. I now have little white spots on the surface. What caused them and can I repaint over them?

Applying the poly over fresh paint will cause the spots. The solvent in the poly could have reacted with the paint. A coat of poly isn't needed if a good paint is used and allowed to fully cure. The paint is all the finish needed.
Yes, you can repaint but now a little sanding and primer is needed before applying the paint. This way the new paint will fully adhere.
